Well, unless you have something running in the background that might be causing DOSBox to slow down at times, I'm at a loss. I have a P4 HT 3.0GHz, and I haven't come across any weird slow down issues with Wing Commander, except when the ships are right up in your face (which is normal). Here's what I have on my config file...

All I can say is, try setting a copy of your config file to those settings (sans the mounting parts at the end, and possibly putting the core to "dynamic"), and see what happens.
