huh?! i do not recall any such mission with this specific problem. anyway i hate rescue missions in all games cause usually the person you should rescue is very dumb and has tendency to run into enemy fire.
anyway once you create your own mission you can easilly see why things are as they are. there are trigger areas and if you do not step into them then things do not happen. as a result for example convoy won't move until you step in certain place. so for official mission follow the waypoints. only a few can be made roaming arround free.
oh and the commando team that is with you is also triggered. so maybe if you do not trigger them they stay behind you, you can then clear the area and then trigger them.
btw is the mission "rescue a downed pilot"?
but if you make your own mission (which is very easy) you can do as you like.
despite getting help from your "team" DF2 is still best played alone. and the main missions are not really that connected.
